Abstract
Razvoj novih eksperimentalnih metoda omogućio je prikupljanje velike količine podataka vezanih uz interakciju među proteinima. Pošto su te metode veoma skupe i vremenski zahtjevne, razvijeno je mnogo računalnih metoda koje služe za predviđanje interakcije među proteinima i koje pokazuju obećavajuće rezultate. U okviru ovog diplomskog rada, istražen je i izgrađen model predviđanja interakcije među proteinima iz sljedova aminokiselina baziran na Sijamskoj konvolucijskoj neuronskoj mreži. Implementacija modela izvedena je u programskom jeziku Lua uz korištenje računalnog okvira Torch koji sadrži podršku za algoritme strojnog i dubokog učenja. Model je evaluiran na tri različita skupa podataka i pokazuje dobre rezultate na dva od ta tri skupa, sa najboljim rezultatima na Multi-species skupu gdje ostvaruje točnost i mjeru F1 u iznosu od 0.72.
Abstract (english)
The development of high-throughput experimental techniques has enabled discovery of a large amount of protein-protein interaction (PPI) data. Since those methods are expensive and time-consuming, many computational methods for PPI prediction have been developed and show promising results. In this thesis, a deep learning model based on Siamese convolutional neural network for prediction of PPIs from amino acid sequences was studied and built. The model was implemented in Lua programming language with Torch framework which has a wide support for machine learning and deep learning algorithms. I evaluated it on three different datasets and it shows good results on two of those datasets, with best performance on Multi-species dataset, where accuracy and F1 scores of 0.72 were achieved.
